Figure 4. Example of primary and secondary workflow for a DNase-seq analysis. Primary workflow (a) involves calling DNase hypersensitivity regions (DHR) by applying a peak-calling algorithm to a BAM file of mapped reads whereas secondary workflow (b) involves merging of DHR.bed files from different samples to obtain a set of consolidated regions and then counting the number of reads of each sample in the consolidated region set to generate a per-sample signal value file.
